Regarding the Encore X RCA Outputs Full Range vs Filtered (Crossed Over)

The Encore X provides a total of 6 x RCA outputs as follows:
Front RCA x 2 (Left & Right)
Rear RCA x 2 (Left & Right)
Sub RCA x 2 (Left & Right)
The outputs of all RCA outputs are configurable by software and can output as full range or filtered (crossed over).  
However, the high-level speaker outputs are tied to the Front and Rear RCA outputs. This means that any filters applied to the speaker outputs are also applied to the RCA outputs for the respective channel.
For example, the ENX-T106 has Beat-Sonic preset tune with filters applied to Front L & R and Rear L & R. Any additional amplifier connected to these RCA outputs will have these same filters applied. Of course you can go into the ENX software settings and set all the outputs to full range but these will completely change the DSP sound file for the GR86.

Is it correct to assume the following mapping between the channels and the speaker (harness) outputs:

Ch1: Front Left (Door, Mid-Dash, Tweeter-Dash)
Ch2: Front Right (Door, Mid-Dash, Tweeter-Dash)
Ch3: Rear Left
Ch4: Rear Right
Ch5: Sub Left (not actually mapped to a harness output)
Ch6: Sub Righ (not actually mapped to a harness output)t

Your grouping is correct. Ch1 and Ch2 are the front pair, Ch3 and Ch4 are the rear pair, and Ch5 and Ch6 are the subwoofer pre-outs. Ch5 and Ch6 are RCA only, there is no speaker level output for them. The amp is 4 x 45W speaker outputs plus 6 RCA outputs.

You are also right about the front. On the 8 speaker GR86 and BRZ the dash tweeter and dash mid are wired in parallel to the front outputs and the door woofer runs through the factory amp, so all three sit on one front channel per side. Treat the front as a single 3 way speaker per side driven by one Encore X channel. The EQ allocation matches this: Ch1 and Ch2 get 31 bands, Ch3 and Ch4 get 15, Ch5 and Ch6 get 9.

For left versus right, the PC tuning software labels each channel, so confirm L and R against the labels there before you set time alignment.

One thing worth adding. The high level speaker outputs are tied to the Front and Rear RCA outputs, so any crossover you apply to a speaker channel also applies to that channel's RCA. Ch5 and Ch6 are the only fully independent pair.
